L'Università di Oñate, ufficialmente Università dello Spirito Santo, fu un'università spagnola fondata nel 1540 per bolla di Paolo III. Presso l'università si contarono facoltà di Giurisprudenza, Canoni, Arti, Medicina e Teologia, fino alla sua chiusura nel 1842.
L'università subì numerosi alti e bassi a causa di motivi economici e della tensione tra carlisti e liberali. Fu riaperta durante la Terza Guerra Carlista con il nome di Reale e Pontificia Università Vasco-Navarra e di nuovo tra il 1895 e il 1901, quando fu definitivamente chiusa per mancanza di mezzi economici.
