Nei primi anni del Novecento sono state rinvenute tombe risalenti al periodo eneolitico , contenenti principalmente asce, pugnali di rame, punte di freccia che dimostrano come il territorio fosse abitato già in età preistorica.
I reperti sono conservati al Museo Guarnacci della vicina Volterra.
Il toponimo Guardistallo è attestato per la prima volta nel 1144 e deriva dalle parole germaniche warda e stall con il probabile significato di luogo di guardia.
