Tot de gemeente aan de linker oever van de Rhône behoren de gehuchten Chèvres, Loëx, Lully, Sézenove en de verwoesting Vuillonnex.
Bernex maakte deel uit van het Sardijnse grondgebied dat in 1814 met Genève werd verenigd. Hier werden de Genevanen in 1590 door de Savoyardse troepen onder Karel Emmanuel I verslagen.
