Het ligt ten noordoosten van Franeker, tussen Menaldum en Sint Annaparochie. Door het dorpsgebied stromen het Berlikumerwijd, het Moddergat en de Berlikumervaart. Met de dorpen Beetgum en Menaldum deelt Berlikum een kassengebied. Het is hierlangs dat de N383 loopt.
De plaats is ontstaan als terpdorp aan de monding van de Riedstroom, destijds een slenk uit de Middelzee, en is later samengevoegd met de voormalige buurtschap Tutgum. Bij Berlikum lag indertijd Villa Cammingehunderi.
