Eichenzell ligger ved overgangen mellem naturområderne Vestlige Rhönforland, et bakket landskab, der ligger foran den hessiske del af Rhön mod Vogelsbergen i øst, og Kerzeller Fliededal i vest. Hovedbyen ligger cirka 7 km syd-sydøst for den administrative by Fulda ved den østlige bred af floden Fulda. Nord-nordvest for bydelen Löschenrod munder Fliede ud, som kommer fra retningen af bydelen Kerzell, og som der får vand fra Döllbach.
