Byen Windeby ligger vest for Eckernförde ved Windebyer Noor. I nord grænser kommunen op til motorvejen 76, i syd ligger den ved motorvejen 203 fra Eckernförde i retning mod Rendsburg. Stedet Windeby, der giver kommunen sit navn, samt godset Windeby ligger sydvest for Windebyer Noor. Hovedbyen i kommunen er dog Kochendorf i den nordlige del af kommunen.
