Museet blev grundlagt i 1862. I 1950 blev museet opdelt i to steder, da samlingen af moderne kunst blev flyttet til Museum De Hallen. Den hovedsamling, inklusive de berømte malerier af Frans Hals fra det 17. århundrede, som museet er opkaldt efter, er placeret i det tidligere Oude Mannenhuis på Groot Heiligland.
