Um 1980 wurde eine archäologische Struktur untersucht, die vermutlich aus der frühen Mittelbronzezeit stammt. Moortsele wurde erstmals gegen Ende des 9. Jahrhunderts als Mortesela und 1148 als Mortesella erwähnt. Die Sint-Baafsabdij hatte dort Besitztümer, und im 13. Jahrhundert wurde Moortsele Teil des Landes von Rode. Seit den späten Mittelalter gab es einen umfriedeten herrschaftlichen Sitz, das Schloss ter Burcht. Dieses wurde in der Mitte des 19. Jahrhunderts abgerissen.
