Jerxheim liegt südlich des Naturparks Elm-Lappwald und nördlich des Huy. Der Ort liegt am Großen Bruch und am Fuße des weithin sichtbaren Heesebergs . Die Gemeinde ist Mitgliedsgemeinde und Verwaltungssitz der Samtgemeinde Heeseberg.
Geologisch ist das Gebiet durch den Unteren Buntsandstein gekennzeichnet und wird als „Rogenstein-Zone“ bezeichnet. Im Heeseberggebiet gab es bereits in vor- und frühgeschichtlicher Zeit Ackerbaukulturen, da hier gute Ackerböden, wie Löss und Schwarzerde vorkommen. Der fossile Algenrasen am Heeseberg wurde 2006 in die Liste der 77 ausgezeichneten Nationalen Geotope aufgenommen.
