Schackendorf liegt direkt nordwestlich von Bad Segeberg in ländlicher Umgebung an der Trave und am Limes Saxoniae, dem Sachsenwall, der um das Jahr 810 von den Sachsen zum Schutz vor den slawischen Abodriten im östlichen Schleswig-Holstein errichtet wurde.
Die Bundesautobahn 21 von Bad Segeberg nach Bad Oldesloe durchquert das Gemeindegebiet, südlich verläuft die Bundesstraße 206 von Bad Segeberg nach Lübeck.
