Die Stadt liegt in der Flugsandebene nördlich des Odenwaldes. Die Kernstadt liegt auf 124 m ü. NHN an der Gersprenz, die in mehreren Armen das Stadtgebiet durchfließt. Babenhausen ist eine der waldreichsten Gemeinden Südhessens. Das Umland wird zum Großteil ackerbaulich genutzt, u. a. werden Spargel und Mais angebaut. Um die Stadt verteilen sich mehrere Kiesgruben.
