Cortona liegt nördlich des Trasimenischen Sees in der klimatischen Einordnung italienischer Gemeinden in der Zone E, 2 282 GG. Die Provinzhauptstadt Arezzo liegt 24 km nordwestlich, die Regionalhauptstadt Florenz 80 km nordwestlich. Cortona liegt im Südosten der Provinz Arezzo. Im Süden grenzt der Ort an die Provinz Siena, im Osten an die Region Umbrien .
