El nombre Merelbeke ha sufrido pocas modificaciones a lo largo de los siglos: en 1101 ya se hablaba de Merlebeke. A lo largo de los siglos siguientes, Merelbeke estuvo bajo el yugo de las distintas casas nobiliarias del condado de Aalst. Los habitantes fueron arrastrados repetidamente en las guerras y revueltas en las que estaban envueltos sus señores. La víctima de guerra más conocida en Merelbeke fue Cornelis Sneyssens en 1452, un estandarte de Gante que siglos después sería glorificado en un poema de Albrecht Rodenbach. En el antiguo ayuntamiento cuelga una placa conmemorativa que recuerda a Cornelis Sneyssens.
