Alrededor de 1980 se investigó una estructura arqueológica que probablemente data de la temprana edad del bronce medio. Moortsele se mencionó por primera vez a finales del siglo IX como Mortesela y en 1148 como Mortesella. La Abadía de San Bavón tenía propiedades allí y en el siglo XIII Moortsele se convirtió en parte de la Tierra de Rode. Desde la baja Edad Media existió una sede señorial amurallada, el Castillo de ter Burcht. Este fue demolido a mediados del siglo XIX.
