Au 15ème siècle, on parlait déjà de "Blocksyl". En 1581, la ville a été fortifiée. Vers 1600, Blokzijl a obtenu divers privilèges, comme le droit de nommer son propre maire. Blokzijl a longtemps été sous domination espagnole et à cette époque, Blokzijl prospérait. La ville se trouvait au bord de la Zuiderzee et était un point de négoce important. Blokzijl a obtenu le statut de ville en 1672.
Aujourd'hui, c'est une ville touristique.
