Het werd opgericht door Federico Borromeo in 1618 in de Ambrosiaanse Bibliotheek, die enkele jaren eerder, in 1609, was opgericht. De instelling werd opgericht om gratis culturele opleiding te bieden aan iedereen die artistieke of intellectuele kwaliteiten had. In de Pinacotheek werd vanaf 1621 een academie voor schilderkunst en beeldhouwkunst opgericht, met gipsafgietsels van de Laocoön en de Pietà van Michelangelo Buonarroti uit de collectie van Leone Leoni. De eerste schildermeester was Giovanni Battista Crespi, bekend als de Cerano.
