Apen liegt in der zur Oldenburger Geest gehörenden naturräumlichen Einheit des Aper Geestrandes und bildet den Übergang von der Parklandschaft Ammerland in das ostfriesische Fehngebiet. Die Gemeinde befindet sich im Zuflussgebiet der Ems und noch im tideabhängigen Bereich; der Höhenunterschied zwischen Ebbe und Flut beträgt knapp einen Meter. In den vergangenen Jahrzehnten fanden umfangreiche Deichsicherungs- und Ausdeichungsmaßnahmen statt. Sie verhindern eine großflächige Überschwemmung des Gemeindegebietes in den Wintermonaten.
