Ce fort a été construit en 1584, en pleine guerre de Quatre-Vingt Ans. L'ordre venait du commandant Alexandre Farnèse. Par ordre du roi d'Espagne, il a tenté de ramener les Pays-Bas rebelles sous le joug. Avec un pont flottant, le fort Sainte-Marie a été relié au fort Saint-Philippe, de l'autre côté de l'Escaut. Ainsi, Farnèse a coupé l'approvisionnement d'Anvers. Son plan a réussi : en 1585, Anvers a dû se rendre.
