Meßstetten liegt auf der Schwäbischen Alb am Heuberg in 737 bis 988 Meter Höhe. Der Teilort Heinstetten ist mit 914 Meter der höchstgelegene Ort der Schwäbischen Alb. Die Stadt liegt gemessen an den Höhenlagen der Pfarrkirchen höher als Furtwangen im Schwarzwald, welches für sich beansprucht, die „höchst gelegene Stadt Baden-Württembergs“ zu sein. Meßstetten begnügt sich mit der Aussage, „eine der höchstgelegenen Städte in der Bundesrepublik Deutschland“ zu sein.
