Naissaar liegt rund 8 km nördlich vom estnischen Festland. Die Insel umfasst eine Fläche von 18,6 km². Die höchste Erhebung ist mit 27 Metern der Kunilamägi. Hatte die Insel 1934 noch 450 Einwohner, so ist sie heute fast unbewohnt. Naissaar liegt an der Einfahrt zur Bucht von Tallinn und war deswegen in der Vergangenheit von großer strategischer Bedeutung.
