Otra de las cuatro Iglesias que construyeron los monarcas fue la de San Juan. Esta se construyó en el mismo estilo que las anteriores, pero debido a los avatares de la historia fue remodelada . La mayor transformación fue provocada por el terremoto de 1680 . Su advocación, al igual que otras muchas, se debe a motivos ideológicos o religiosos , por ello que en una ciudad recién conquistada a los infieles se le dedicara un templo a San Juan Bautista.
