Altona vient du Plattdeutsch « All to nah », qui signifie « bien trop près » — un qualificatif donné par les marchands voisins de Hambourg qui redoutaient sa concurrence. Une autre étymologie serait all ten au, qui signifie « près du fleuve ».
Le village d'Altona fut fondée en 1535, comme village de pêcheurs en Holstein-Pinneberg. En 1640, Altona passa sous administration danoise, faisant partie du Holstein-Glückstadt, et reçut en 1664 les droits municipaux du roi du Danemark Frédéric III.
