La chiesa fu edificata nel 1659 in stile barocco, con l'adiacente "convitto per donne protette" edificato nel 1684. Fu ampliata e abbellita nel XVIII secolo e restaurata nuovamente nell'Ottocento. La struttura dell'edificio è stata migliorata negli ultimi anni per renderla più adatta alle moderne esigenze.
Il 24 aprile 1647, i quattro consiglieri comunali fondarono una Casa per le Donne Convertite o Protette ("peccatrici convertite"), per evitare i peccati e le tentazioni del diavolo. Questa istituzione si chiamava “Casa delle Suore della Penitenza” e dovevano vivere grazie alle elemosine della gente e secondo le regole del Vescovo di Mazara del Vallo; erano costretti a sottoporsi a pratiche penitenziali e a severe punizioni corporali .
