La iglesia está situada en uno de los puntos más altos de la ciudad , donde las excavaciones arqueológicas han encontrado los primeros asentamientos de la ciudad. Pertenece al conjunto de parroquias fundadas inmediatamente después de la conquista castellana de la ciudad en 1248.
La iglesia actual fue construida a mediados del siglo XIV , según los parámetros gótico-mudéjares de la época histórica en la que se construyó. A finales del siglo XVI o principios del XVII se reconstruyó todo el coro de la iglesia, ampliándose el presbiterio y creándose dos capillas laterales: la Capilla de San Juan Nepomuceno (luego de los Villalpando) y la Capilla de los Maestres . En el siglo XVIII se añadieron a la iglesia las capillas de la nave del evangelio y se llevaron a cabo diversas reformas.
