Ilse udspringer ved skråningen af den 278 m høje Bickplecken og strømmer fra sin kilde først i sydøstlig retning, passerer gennem Welstorf og Kirchheide, når Bredaerbruch og Entrup. Omkring ved Stenmøllen, syd for Entrup, flyder Ilse derfra i retning mod vest, passerer gennem Leese og strømmer derfra mod syd og munder ud i Lieme ved Bega-Kilometer 12 i Bega. Ilse flyder udelukkende på området af byen Lemgo.
