Sainte-Hélène ligger cirka 17 kilometer vest-sydvest for Chalon-sur-Saône ved Guye. Sainte-Hélène er omgivet af nabokommunerne Châtel-Moron mod nord og nordvest, Jambles mod nord og nordøst, Moroges mod øst, Bissey-sous-Cruchaud mod sydøst, Sassangy mod syd, Marcilly-lès-Buxy mod sydvest samt Villeneuve-en-Montagne mod vest.
