I modsætning til hvad termen sø antyder, er Hofvijver oprindeligt en naturlig klitsø, hvorpå Haagse Beek (oprindeligt: Duinbeek) og den i dag dæmpede Bosbeek fra Haagse Skov udløb. Beek gør det stadig i dag, og således er søen i forbindelse med klitterne ved Kijkduin. I denne klitsø lå der en ø (ikke den nuværende ø), hvor grev Willem II af Holland byggede sit slot i det 13. århundrede. Ifølge andre kilder byggede han sit slot ved siden af søen og lod grave en voldgrav omkring det. I denne periode blev søen også udgravet.
