Kirken blev bygget omkring 1394, da beboerne i Venloon på grund af den fremrykkende sanddyner blev tvunget til at flytte deres landsby og forlade den i 1233 byggede sten-Sankt-Willibrordkirke.
Oprindeligt var Sankt-Jans Hovedkirke en rektangulær aula i romansk stil, men allerede omkring 1400 blev kirken udvidet med et kor i gotisk stil, i 1410 fulgte tværskibet og i 1450 tårnet. I 1570 fulgte en ombygning, hvori kirken mere eller mindre fik sin nuværende form.
