Esta iglesia de finales del siglo XI, y por lo tanto una de las más antiguas de Segovia, fue construida sobre una probable basílica cristiana primitiva, cuya estructura aún es reconocible y a la que han seguido diversos edificios a lo largo del tiempo. Su nombre San Juan de los Caballeros se debe al hecho de que sirvió como lugar de enterramiento de las familias nobles de la ciudad.
En 1905, la iglesia fue adquirida por Daniel Zuloaga, restaurada y transformada en una vivienda con taller de cerámica. Más tarde albergó el museo familiar de los Zuloaga con colecciones de cerámica y un archivo. Hoy en día, el complejo es propiedad del Estado. El área adyacente entre la muralla y la iglesia, conocida como "Los Zuloagas", se utiliza en verano para eventos culturales.
