La iglesia fue parte de la basilica de María y Lebuínus construida a finales del siglo XIII. A diferencia de la iglesia capitular de San Lebuínus, estaba destinada a la burguesía como iglesia parroquial. A comienzos del siglo XVI, la iglesia parroquial se separó de la iglesia capitular y se construyó la nueva iglesia de María junto a la Gran Iglesia que estaba dedicada a Lebuínus. Las naves laterales de ambas iglesias quedaron más o menos alineadas. Durante mucho tiempo hubo un pasaje entre ambas iglesias. En el lado del Gran Cementerio se construyeron las llamadas casas de vírgenes para albergar a mujeres solteras.
