St. Johann im Walde est située dans la vallée de l'Isel, entre Ainet et Huben. St. Johann im Walde est traversée par l'Isel. Les principaux affluents sont le Michelbach à l'ouest et le Leibnitzbach à l'est. Le fond de la vallée se trouve à une altitude de 740 mètres. À l'ouest, le territoire communal s'élève vers les montagnes de Villgratn. Les plus hauts sommets de la commune sont ici le Hohe Stierbichl et la Teblenspitze. À l'est se trouve le groupe de Schober avec le Kreuzspitze et les Rotspitzen.
