La gare a été mise en service le 1er décembre 1926 en tant que terminus du chemin de fer des Trois Lacs. Avec l’arrêt de la paire de trains InterRegio Höllental le 14 décembre 2002, dont la rame était stationnée pour la nuit à Seebrugg, la gare a perdu son importance opérationnelle.
Seebrugg était autrefois un point de transbordement pour le trafic de marchandises de la Badische Staatsbrauerei Rothaus, qui se trouve à environ cinq kilomètres. Depuis 1976, date à laquelle ce trafic de marchandises a été transféré sur la route, deux wagons frigorifiques à bière avec de la publicité Rothaus se trouvaient sur un tronçon de voie à l’extrémité de la gare. En 2012, les wagons ont été remis sur une voie praticable par l’association IG 3-Seenbahn.
