The station was put into operation on December 1, 1926, as the terminal station of the Dreiseenbahn. With the discontinuation of the InterRegio train pair Höllental on December 14, 2002, which had its train set parked overnight in Seebrugg, the station lost its operational significance.
Seebrugg used to be a transshipment point for the freight traffic of the Badische Staatsbrauerei Rothaus, which is located about five kilometers away. Since this freight traffic was shifted to road transport in 1976, two refrigerated beer railcars with Rothaus advertising stood on a track section at the end of the station. In 2012, the wagons were placed back on a usable track by the association IG 3-Seenbahn.
