Het station werd op 1 december 1926 in gebruik genomen als eindstation van de Dreiseenbahn. Met de stopzetting van de InterRegio-treinparen Höllental op 14 december 2002, waarvan de treinset 's nachts in Seebrugg werd gestald, verloor het station aan operationele betekenis.
Seebrugg was vroeger een overslagpunt voor het goederenverkeer van de Badische Staatsbrauerei Rothaus, die ongeveer vijf kilometer verderop ligt. sinds 1976 dit goederenverkeer naar de weg werd verplaatst, stonden er twee bierkoelwagens met Rothaus-reclame op een spoorstuk aan het einde van het station. In 2012 werden de wagens door de vereniging IG 3-Seenbahn weer op een berijdbare spoor geplaatst.
