La estación se puso en funcionamiento el 1 de diciembre de 1926 como terminal de la línea Dreiseenbahn. Con la suspensión del par de trenes InterRegio Höllental el 14 de diciembre de 2002, cuyo material rodante se estacionaba durante la noche en Seebrugg, la estación perdió importancia operativa.
Seebrugg fue anteriormente un punto de transbordo para el tráfico de mercancías de la cervecería estatal Badische Staatsbrauerei Rothaus, que se encuentra a unos cinco kilómetros de distancia. Desde que este tráfico de mercancías se trasladó a la carretera en 1976, dos vagones cisterna de cerveza con publicidad de Rothaus estuvieron en un tramo de vía al final de la estación. En 2012, los vagones fueron reinstalados en una vía transitable por la asociación IG 3-Seenbahn.
