Dall'area di Eynatten sono noti reperti risalenti all'età della pietra e si sospetta anche la presenza romana in questa regione. La prima menzione scritta risale al 1213. Numerose famiglie di vasai si stabilirono a Eynatten tra il 1500 e il 1700, contribuendo all'attività economica.
Fino all'abolizione del ducato di Limburgo, Eynatten faceva parte dell'alta corte di Walhorn. Proprio come il resto del ducato, Eynatten fu incorporata, con l'annessione dei Paesi Bassi meridionali da parte della Repubblica Francese nel 1795, nel neonato dipartimento dell'Ourthe. Nel 1815 divenne prussiana, poi tedesca, per essere annessa nel 1920 dal Belgio. Nel 1977 il comune autonomo di Eynatten fu unito al comune fusionato di Raeren.
