L'origine di Waarschoot risale al 1244, quando il vescovo di Tournai separò la nuova parrocchia da Zomergem. La frenesia di bonifica di terreni incolti da parte dei conti delle Fiandre segnò l'inizio di questo insediamento. La chiesa di Sint-Ghislenus era una chiesetta gotica, costruita poco dopo il 1250. Diversi lavori di ristrutturazione e ampliamenti fecero sì che la chiesa fosse più ampia che lunga: 45 per 30 m. Tuttavia, nella notte di Capodanno 2001-2002, andò a fuoco. Solo la torre rimase in piedi e ora è in fase di restauro. La costruzione di una nuova chiesa fu completata nel 2006.
