Neptun Werft GmbH & Co. KG er et tysk skibsværft grundlagt i 1850, beliggende i Rostock ved Warnow, som siden 1997 har været en del af Meyer-Neptun-gruppen.
Grundlagt i 1850 som „Schiffswerft und Maschinenfabrik von Wilhelm Zeltz und Albrecht Tischbein“, blev det i 1890 omdannet til aktieselskabet „Neptun“ skibsværft og maskinfabrik i Rostock under direktør Henry Eugen Johns. Under Johns' efterfølger, den unge direktør Gerhard Barg, voksede virksomhedens aktiviteter kraftigt. Mere end 1500 nye skibe blev bygget, og endnu flere blev repareret og ombygget. Tysklands første jernskruedampskib, Erbgroßherzog Friedrich Franz, blev søsat i 1851.
