Der Jesuitenorden wählte Mechelen zur Gründung seines niederländischsprachigen Noviziats und ließ sich um 1611 in der heutigen Keizerstraat nieder.

Dort wurde (1670-1677) nach einem Entwurf von Antonius Losson eine neue barocke Kirche errichtet. Der obere Teil des Giebels wurde 1709 fertiggestellt. Sowohl die Fassade als auch das Innere sind größtenteils dem Heiligen Franz Xaver gewidmet. Der Innenraum ist eine Kombination aus gotisch inspirierter Hallenkirche und barocker Ornamentik.

Nach der Aufhebung des Ordens im Jahr 1773 wurde die Kirche zur Pfarrkirche von Sint-Pieter-en-Paul.
