Semur-en-Auxois er en fransk kommune beliggende i departementet Côte-d'Or i regionen Bourgogne-Franche-Comté.
Beliggende vest for Côte-d'Or, i hjertet af Bourgogne, fremtræder Semur-en-Auxois på en granitplade, der rejser sig fra en bøjning af Armançon.
Byen ligger i den største af de fire dale, der danner landet Auxois, i krydset mellem Morvans fodbakker, Châtillonnais-sletterne og områderne omkring Autunois.
Beliggende på den départementale D 980 mellem Montbard og Saulieu, er Semur-en-Auxois en afkørsel fra motorvej A6.
