Die religiösen Unruhen des 16. und 17. Jahrhunderts, zwischen Katholiken und Protestanten, machten auch vor Lombardsijde und seiner Bevölkerung nicht halt.
Aus dieser dunklen Periode stammt auch die Verehrung der Jungfrau Maria von Lombardsijde, einer angeschwemmten, wunderbaren Mariaskulptur. Die ehemalige Stadt wurde dadurch zu einem wichtigen Wallfahrtsort für Fischer und vor allem für Islandfahrer. Die Statue überstand viele Kriege und wurde manchmal unter Lebensgefahr von den Einwohnern geschützt. In der heutigen Kirche kann man die Statue noch auf dem linken Seitenaltar bewundern. Man sieht dort auch noch einige Votivgaben, die von Fischern gespendet wurden. Alle Wunder, die der Statue zugeschrieben werden, sind in den Glasfenstern dargestellt.
