Mértola liegt in einer Höhe von ca. 80 bis 120 m in der waldreichen zerklüfteten Felslandschaft des östlichen Alentejo auf einer Felsnase über der Mündung des Río Oeiras in den Río Guadiana. Die Stadt Beja ist knapp 53 km in nordwestlicher Richtung entfernt; bis zur Atlantikküste bei Vila Real de Santo António sind es ca. 68 km. Das Klima ist gemäßigt bis warm; Regen fällt überwiegend im Winterhalbjahr.
