Probablemente en 1220 se comenzó a construir la iglesia. Muchos años después tuvo lugar el Asedio de 's-Hertogenbosch. Y tras la caída de la fortaleza española 's-Hertogenbosch, el miércoles 19 de septiembre de 1629 se celebró el primer servicio reformado en la Sint-Jan. Un momento importante para los habitantes de Den Bosch.
Diversos acontecimientos importantes han tenido lugar en esta iglesia, como la delegación de Napoleón Bonaparte, el incendio de 1584 y las numerosas restauraciones que han mantenido la iglesia en su estado actual.
