L' església original va ser construïda al segle XII .
L'església va ser donada a l'arquebisbe de Braga João Peculiar per Pedro Aurives i la seva esposa Gelvira Midiz el 12 de juliol de 1161. En aquesta església va ser batejat Francisco Sanches. L' església actual va ser construïda per l'arquebisbe Gaspar Bragança i està connectada amb la Capella de Coimbras. El sant patró de l'església és Joan Baptista i va ser aquí on es van originar les grans festes de Sant Joan de Braga .
