Stationen Mühlhausen er målt på sin frekvens den vigtigste station for persontransport i Unstrut-Hainich-Kreis og den eneste station i Mühlhausen/Thüringen. Den ligger øst for centrum af Mühlhausen i dalen ved Unstrut.
Mühlhausen fik for første gang jernbanetilknytning i 1870 med åbningen af strækningen Gotha–Leinefelde af Thüringische Eisenbahn-Gesellschaft. Den tidligere gennemgangsstation blev i 1897 ændret til en adskilt station med åbningen af den lille jernbane til Ebeleben af Mühlhausen-Ebeleben Railway Company, først havde MEE sin egen station i forhold til statsstationen. Fra 1898 begyndte sporvognene i Mühlhausen fra stationens forplads. Med åbningen af strækningen til Treffurt blev stationen ombygget, så stationen for MEE blev integreret i statsstationen.
