Apen is located in the natural unit of the Aper Geestrand, which belongs to the Oldenburg Geest, and forms the transition from the park landscape of Ammerland to the East Frisian peat bog region. The municipality is situated in the catchment area of the Ems and still in the tide-dependent zone; the height difference between low and high tide is just under one meter. In recent decades, extensive dike reinforcement and expansion measures have taken place. They prevent large-scale flooding of the municipal area during the winter months.
