Egestorf ligger på den østlige kant af naturbeskyttelsesområdet Lüneburger Heide. Kommunen tilhører den fælleskommune Hanstedt og ligger i den sydlige del af metropolregionen Hamburg.
Den bliver gennemstrømmet af Schmale Aue og nogle af dens bifloder. Schmale Aue er i Sudermühlen dæmmet op til en mølledam. I bydelen Evendorf ligger Schwinde-kilden.
Til kommunen Egestorf hører bydelene Egestorf, Döhle, Evendorf, Sahrendorf og Schätzendorf, skovbyen Egestorf samt gårdene Sudermühlen, Wiedsal, Brocken og Tiesenberg.
