Der Bahnhof Willebroek wurde am 28. Juli 1870 in Willebroek zusammen mit dem Streckenabschnitt Mechelen - Bornem von der Gesellschaft Mechelen - Terneuzen auf der Bahnlinie 54 eröffnet. Am 8. August 1881 wurde Willebroek über die Bahnlinie 61 mit dem Bahnhof Boom und dem Bahnhof Londerzeel verbunden. Davon ist nur die Verbindung nach Boom auf der Bahnlinie 61 als Linie 52/2 erhalten geblieben. Seit der Umgestaltung des Bahnhofs wurde Gleis 3 abgeschafft und abgebaut.
