The place is named after the watermills that were present in the brook valley. The stream flowing through it is called Ri du Moulin. However, there are no more watermills present.
Moulins-sous-Fléron had a brick factory that was in operation from 1890 to 1964. The village traditionally belonged to the municipality of Fléron, but the majority of it became part of the merged municipality of Beyne-Heusay in the 1977 merger, specifically in the district of Queue-du-Bois, in order to give it a more contiguous territory.
