The Kleine Elster rises in the Der Lug wetland, about 12 km east of Finsterwalde, through the confluence of the Mühlengraben and the Lugkanal. Historically, its origin was seen by the monks of the Dobrilugk Monastery in 42 springs around Sallgast Castle. From there it flows westwards, passing through Finsterwalde about 3 km to the north. At Frankena, its course turns southwest, crosses Doberlug-Kirchhain and flows into the Black Elster at Wahrenbrück, north of Bad Liebenwerda.
On its way from its source to its mouth, the Kleine Elster overcomes a difference in altitude of only 30 m, which corresponds to an average bottom slope of 0.6 ‰.
